These. They are on the passenger side of the trans cover- upper part. There are no captive nuts, but it looks factory. Any guesses?

I noticed the part that Midwest Military sells have these holes in them. The pics of trucks that I have looked at seem to not have them.

Those holes are for mounting the heat distributor assembly for the Personnel Heater Set, Ord. No. 7387271 (the hot water personnel heater, not the Southwind gasoline one).
I uploaded a photo of page 4 of the instructions, which shows the panel and the two knock-out holes, but it's "waiting for validation, administrators have been notified."

Not sure which holes you are referencing but there is a floorboard pad kit with push pins that affix down there too.

I should have been more specific, the two big holes along the top edge of the panel.
